Flow diagram for PhosSA algorithm. Mass spectrometry data are fed into the dynamic programming module. The dynamic programming module output is the optimal assignment for each peptide, regardless of the overall quality of match. To sort the assignments by quality of match, a quality post-processing is used. The quality post-processing uses two additional criteria (Threshold (dC n ) and redundancy) that allow discrimination between phosphorylation site assignment that are correctly vs. incorrectly assigned.
